Whisk together the flour, salt, and pepper in a large saucepan. Slowly pour in the milk while stirring, then cook over medium heat until the mixture thickens and starts to bubble, which should take about 5 to 10 minutes. Keep it on the heat for another couple of minutes before taking it off the stove. Stir in the Muenster and Cheddar cheeses, then let the sauce sit for a few minutes so the cheese can melt before giving it a good stir.
